Should you note in a census citation, handwritten elements that are changing the dwelling and family numbers? Regardless of where I look, Ancestry or FamilySearch, I'm seeing the numbers crossed out and new written numbers both above and below the original numbers. Should these new numbers be included in the citation?

Richardson, the corrected numbers are the ones that should be used. If it were my project, I would also carefully examine the page (and surrounding pages) to see if clues might be drawn from nature of the error.
You did not state what census year you are working with, but between 1830 and 1880 there were multiple copies made of the U.S. population schedule. The census taker made one copy, while making his rounds. After completion, he was to make one or two additional copies. Copying errors typically occurred on all of them.
